I think Kaidan being able to smuggle a stunner away before the mission (like, very shortly before, so not much time for the ghem to notice anything is missing from their admittedly HUGE ARSENAL) - Micah might have also asked him to grab one for them also, because hey, they know how to use a stunner, at least. (And even if they couldn't I think that Kaidan could probably disarm one of the soldiers and take his gun, but I think it's totally doable that Kaidan could have gotten a stunner or two in preparation.)
